Recently I came across this new tool from WordFence this tool is quite awesome it scans your server remotely for vulnerabilities.

I have run a tool against my own site here is a snapshot of what the results look like.
the below is the results of the basic scan but if you signup for an account you can get a more comprehensive scan
The tool scans against the most common elements such as blacklists or improper web server configs and malware links.
There is also a word press plugin that you can install for a faster and more comprehensive scan of your WordPress blog
